Closer to traditional witchcraft than most "magical girl" anime (even though the anime's name literally appears to be "Magical Girl Team: Alice") Witch Hunter Robin was also about witches, I guess, but other than the super-powers and witchhunt aspects, only "the craft" stuff is really witch-like. (So, more like super powers and less like witchcraft, save for those few, small parts.) Well, I can't think of very many animes that feature witches, I mean real witches like with pointy hats. Yeah, they really aren't as numerous. You're more likely to find girls with tails and cat ears...
Gakuen Alice might be a weird candidate, but I'd still put that under "superpowers."
To me, "witchcraft" is an acquire-able magic? (Meanwhile, superpowers are powers you are born with or randomly acquire.)

You can find tons of anime on every subject and there is so little about witches...
