I prefer the original Japanese version of Freckles, entitled Sobakasu, and the remixed version of the Trigun theme.

Ruruoni Kenshin: Sobakasu

and as a Kenshin bonus - Heart Of Sword (Undercover mix)

I like the Trigun theme to.

But its been a good while since I have heard it.

I love both the opening and ending themes for both seasons of
Sayonara Zetsubou Sensei
Serial Experiments Lain has a great opening song.
The first Sergent Frog ending theme is a scream.

I liked the opening for Naruto's ninth season. Other than that they're annoying

Toppa Tengen Gurren Lagann had an awesome opening lol, and I like Higurashi no naku koro ni opening. I dident like the opening too gungrave though as much as I liked the ending
