Which kind of DS are you using to play Metroid Prime Hunters? Original? Or Lite? That seems to make something of a difference, but mostly my hand started to hurt from the odd position you need to play that game in.
Let me try and recall controller+hand abnormalities...
-DS Lite, I can't help but turn the volume up with my pinky, which is kind of annoying when I'm trying not to make much noise.
-GBA SP, I accidently hit the L and R button occasionally.
-Wii, if I play it enough then my hand will start acting carpal-tunnel-esque
-PS2, especially when playing Silent Hill, I rest one of my fingers against the controller in a bad way and prolongued playing can eventually cause my entire hand to react sluggishly.
Other than that, I can't think of any adverse gaming reactions other than:
-Playing certain PC games (e.g. Starcraft, Aliens vs Predator 2) gives me a dehydration headache

I'm using a DS Lite.
I've never had hand trouble with my PS2 controlers Gamecube either. SP Still no trouble until an hour of playing. DS is too heavy. DS Lite too small!

I don't end up with problems at all...
My pinkie sometimes get that tingling "I'm asleep!" feeling, but only because I have too much pressure on my elbow at a certain angle.

Haven't wanted one for a while. You use the stylus with your right hand, don't you? Besides, I do play handhelds.
